Appartantly this guy had a hard time finding a good alignment tool, so he built one. I've used a bunch of tools, but this one seriously beats them all, and it was coded by some random guy on flickr, and works amazingly well.

I've already used it on 7 HDR shots (from when I didn't have a tripod, and was holding the camera, so they were way off), and they're pixel for pixel lined up.

And it preserves EXIF data, thank goodness.

I know that Panorama Tools (with any of the GUI front ends) will align images perfectly, and I suspect that most (if not all) of the automagical stitching programs will do it as well. It is the same as aligning for a panorama with 100% overlap.
