All right, long story short i'm stupid and didnt bother to check if my lens was clean before I took a bunch of pictures. When I went home to look at them I was upset to find out that nearly all of them had "smudges" on them from some crap on my lens filter. They are two semi-clear grey spots in the same location on all the pictures. I assume this is a common question, but is there any software that could attempt to clean them up?

It may be possible. Try selecting the smudged areas and sharpening them, then blend back into the original. If you post an example in the Extreme Makeover forum, you will probably get several techniques.

Pretty much (almost) anything can be done with, or to, a digital image.

One way is using "duplicating" or "cloning" tools that most of picture editors have. You then can replicate the same textureand color from a nearby area to the affected area.
