Perhaps the default settings for NEF conversion have some unsharp masking applied, and sharpness leves set to low or none? Or maybe the in camera sharpening level was set a little higher? Could be that the jpg compression hid some of the ISO 800 noise? I know that converting NEF's from my D100 I get a level of graininess that I do not see in jpg's, but I've come to like that grain as it appears somewhat similar to film grain. Not sure if it's a good thing, but this grain remains fairly unobitrusive when enlarging or at higher ISO's. If all fails you can always blame it on the government, as it's a cover up... :P

Are you able to inspect the camera EXIF data? That might show you what the camera did differently between pairs of images.
