I keep them inverted on my lenses when I have them in the bag.

You should be able to invert the hood on the lens and put the lens cap on, if it is a nikon design hood, not a generic

Invert the hood, it should install on the lens upside down for storage. Now if you are having problems with the hood when it is on the shooting position. If the lens caps is center pinch or edge pinch. Center pinch is easier to put on and off with a hood.

I don't know which lens you're talking about, or which lens hood, but Nikon's lens caps have pinch grips so that you can install and remove the lens caps without needing access to the outer edge of the cap. Have you tried that? Does your particular lens cap not have that feature?

my most used lens is the 17-55, with original center pinch cap.
getting the cap off with hood on is not a problem you only have to use one finger, getting it back on with hood on is Dave T&T |

... because it takes two fingers?
I've got an 85/1.8 with the screw-on lens hood. I just leave the hood on all the time, and I never have any problem removing and replacing the cap.

put the cap back on at an angle with one of the catch, then just press the second catch and it should pop right one. That is what I do with the pentax cap with the hood on.
